I currently use SAB with NZBDrone, I was only doing TV Shows and so I let NZBDrone handle my TV Shows.
I decided I wanted to do some movies but I don't want to use sickbeard, I just download the manually. I want to start sticking them in the SAB watch folder.
However, I need a script to run on those, is there a way to set a script that runs on the watched folder? I know I can set the script as default and this will work, however then my TV Shows will be ran on that script as well which I don't want.

You can do the following (assuming you are talking about post-processing scripts, not pre-processing ones):
Set the Default category to run the script.
Set Sickbeard/NZBDrone/Sonarr etc to add shows using the category TVSHOWS or something, then set specifically for this category to run No script.
