To update everyone, this appears to be a false alarm. Of course, after experiencing the issue (backup server not being touched) for 6+ weeks and finally making a bug report in the forums, I successfully downloaded an nzb last night which was around 13 GB and noted that 2 MB came from my backup server. Hence, it appears that everything is working normally and it was just a coincidence that the backup server wasn't required for many weeks.

Check your connection in Status and Interface settings window.
Use Test Server in Config > Servers.
We will probably ask you to do a test using only basic settings. - Do you experience problems during repair or unpacking?
Enable +Debug logging in the Status and Interface settings window and share the relevant parts of the log here using [ code ] sections.
