What to do with files with only TONS of tiny M2TS files ?

Hello,
I convert most bdmv/stream largest files to an MKV with mkvmerge and that is usually the whole movie. Every now and then I process the MKV it creates with makemkv to get rid of the german track. About one in every 15 downloads is filled with tiny m2ts files and no single large file. All I want is the movie - I don't need to know who the gaffer was or the caterer. Is there any program that is good for taking that and making something useful? For example I downloaded the looney tunes platinum but have no idea how to reassemble it to convert it to an mkv.
If there is a way to combine all those m2ts files into a functional ISO again that would be great.
